Ok, if I have a Chlamydia or Gonorrhea infection in my prostate,
epididymis or testicles, will a DNA prob test on a urethral swap detect
these infections? How about on a semen sample? I've been fighting
(and losing) a battle with testicle pain for 18 months. I've been
tested 3 times, 2 with urethral swap and the other on a semen sample
and all have come back negative. Semen and several urine cultures have
also been negative.

In all likelyhood you don't have a STD if you test negative, especially
if you've been on antibiotics such as Doxycycline, Cipro and Zithromax
(which I assume you have). Perhaps your prostate is inflammed from a
prior infection. Try a different urologist (not that they usually help).

I'm currently on my 4th uro and probably will start looking for a new
one. My last visit he handed me a script for 5 months of Avelox and
said "see you in the spring".
